Not sure about the pop-up, but uTorrent will not start at system start up - you will have to manually start it.
You may also try checking the box "Minimize to tray" on that same General Tab. It is under the "System Tray" section. That should minimize uTorrent to your system tray instead of the taskbar.
Sorry if this has been no help. I misunderstood your initial post. I thought you were trying to stop uTorrent from automatically starting upon system startup.

not the taskbar at the bottom or in the start menu, but the whole uTorrent application appears on the screen when i startup

i know this might seem like an obvious question, but since i am not sitting in front of your computer, have you checked the "Startup" folder to see if you have a shortcut to utorrent saved there? i mean, there's no reason that utorrent will open automatically when you boot your computer unless you have that feature activated from within utorrent (and you say you unchecked that in the preferences), or unless you have the program shortcut loaded into the "Startup" folder; to locate the "Startup" folder, use the windows "search" function; you may actually locate more than one "Startup" folder depending on how many user accounts you have on your machine, but normally it would just be the "Startup" that is associated specifically with your account, and another "Startup" that is global; if after checking all your "Startup" folders and it is determined that the utorrent shortcut is not in any of them, then i would suggest unloading a 12-gauge into your computer ... i guarantee that your problem will be solved

if you guys have problems with things starting up with your pc, here is the best fix.

click on start and then run
in the box that pops up type msconfig
another window pops and one of the tabs in this window is titled startup. uncheck anything that you don't want to run automatically and then reboot.

BE CAREFUL HOWEVER! Only uncheck things that you know what they are. some of the stuff on that tab is vital to booting windows!

Just noticed you are running a newer version than me. I saw a thread at shn/flac that there were some issues with the new version. You may want to check the uTorrent site to see if there is any info...
